Replaced my tire today and when I tried to ride the bike again the wheel rubbed against the rear brake. Noticed that the axle on one side wasn’t fully going in, and no matter how hard I pull it I can’t get it to go all the way down. I feel like it might be an issue with the way I’m resting the cogs onto the chain, based on the direction of the misalignment of the wheel, but I really have no idea what I’m doing wrong

This is normal with a ‘claw’ mounted rear derailleur. There are spacers you can find to fill up the space in the non-drive side slot but I usually just lightly tighten the drive side and then align the wheel between the chainstays near the bottom bracket and tighten up the non-drive side and finish tightening the drive side. Done.
It’s not supposed to go all the way back. Put it in far enough to center it, tighten down, and ride!
Do not pull the non drive side of the axle too far back. Because of the claw derailleur hanger, the axle needs to be in the middle of the dropouts. You can use the worn paint on the left side dropouts to estimate where the axle should sit.
