I know it comes with these rubber plugs by default but I can’t find the screws in the welcome starter box. Am I missing them or should I just buy them separately? If so, how do I know what size/length?

They have screws for sale on the official canton website. Or maybe your local bike shop has something compatible
Any water bottle should come with screws that fit under those covers
Your bottle cages will come with them
