I’ve run it down to like 1 mm or less, it scraped paint off the frame but never caused any real issues. This is plenty of clearance 👍

Realistically, if you’re pedaling correctly the forces applied to the crank shouldn’t deform it 3 mill into the frame. If it does that would mean that something is loose somewhere or your frame is flexing too much.
If it really concerns you, get some paint protection film!

Re flex inward, you are applying force in a direction 90 degrees from the force of pedaling. I would expect crank arms to be weaker in that direction.

You can test it by cycling up a steep hill (standing up) and seeing if the cranks hit the chainstays. Just make sure everything is tightened up. Looks to be good clearance to me if nothing flexes.
