Got a new carbon bike and during first 100k I noticed the chain was hitting the frame , am I best just protecting the frame or should I be making some sort of adjustments to the chain?
the chain hitting the chainstay is perfectly normal and will always happen in normal conditions
There are bespoke chainstay protectors that you can buy, but typically bar tape or just regular duct tape will do perfectly.
If you look at MTBs, basically all of them have protected chainstays because jumps and bumps make the chain hit it all the time.

You can do Both. The chain might be to Long you could shorten it. Eaven than its Always a Good idea to protect critical areas of your Frame with a protective wrap.

If you’re really particular about your bike, when you get a chain protector tape, make sure you wrap the top as well as the sides and bottom. Since Shimano RDs don’t have a clutch to keep tension the chain can ‘slap’ the side and bottom of the chain stay on big bumps. The geometry of disc brake frames and modern RDs (ie the longer cage) makes chain slap inevitable.
