I've noticed this on a few old road bikes, but on the rear cable stop that is located on the chain stays, there is no "notch" forcing the cable housing to "jut out" and not go toward the rear derailleur on a "good" angle. If you see the images, there is a "nub" for the cable housing to butt up against, but it doesn't allow for a solid connection and subsequent good angle toward the derailleur.
Does anyone have a good solution for this?

You can get ferrules for cables that are stepped so they only go in part way.
Older outer cable was thicker
As others have said, your new cable housing is likely 5mm outer diameter while the cable stop is made for a smaller diameter cable housing.
I’ve used a small washer before to get around this. Centre hole small enough for the cable, and exterior diameter big enough to block the cable from going through the stop. Not really right, but it works.
As a mechanic of nearly 30 years , its questions like this that makes it fun to still be in this industry. Someone sees an otherwise odd type of cable stop braze on, and instead of just winging it and sending it out, ask a genuinely earnest question of what it is and how to solve it. The answers given are without cynicism, or otherwise making OP out to be unqualified to be working on bikes.
But I digress…. That build looks like a fun project. Keep up the good work 👍
