If that is the hole on the bottom of the bottom bracket I would leave it open. It lets water drain out of the frame, for example after washing it or riding in the rain. The crank spindle should be protected from the elements by a plastic liner. My wife’s Domane drains quite a bit of water from that hole after I wash her bike. Never has been an issue.

No, that’s for water to get out, I think by covering it you’d be achieving the opposite of what you’re worried about.
