New handlebar and pedals (lightweight mountain pedals) have been added. Owner is willing to throw in the original ones as well. Should I refuse the add-ons and negotiate down the price? Or are they good options to have? (I plan on commuting on the bike and occasionally taking it to some hilly forest tracks)

If it’s in good shape, and fits you, that’s a fair (but not amazing) deal.

Yeah, those upgrades are generally considered very personal, and not something you can charge the next owner for, unless they oddly like all the stuff you picked. Asking them to knock it down $50 is fair, but their price at $400 isn’t terrible.
