Worried about a small stone getting jammed there, but at the same time wanted to keep the bolt there to prevent water/dirt getting inside the threads. Already removed the washer.
I’d ride that all day. That being said, I don’t ride in mud.

Yes. If you are still worried about it, put some helicopter tape on the frame in the tight spots.

Better move the brake line to the outside on the fork though from the looks off it but i wouldnt worry much about the bolt you mentioned.

Reasonable as long as you’re not riding in sticky clay mud.

I’m Jealous, I’d ride it all day long.
A big question is whether the bike is carbon, steel or aluminum. For anything metal it is a no brainer. Your tread is probably not going to pick up a big enough rock to create any real frame damage.
But, hey, I’m just some guy on the internet. With way tighter clearance.

More than okay.

Tires too small.

Unless you ride in really sticky mud a lot it’s probably fine

What does the rear clearance look like

It would be hard to kick up a stone large enough to catch your fork with your current clearance and a tire with almost no tread.

Seems fine to me, those tires are unlikely to be mud/rock grabbers from what I can tell

That’s an absolute acre of clearance

6mm is the usual convention for tire deflection and mud clearance.

Yeah, if you’re worried- remove the bolt and put a square of duct tape over the hole.
