There are little rubber plugs of all shapes and sizes. Just search for “frame hole plugs”.

You could put a nut on the back of the bolt. That’s how fenders work. You could also find some of those plastic inserts they put in bottle bosses to seal them on new bikes. That would give it a smoother appearance.
