I have giant contact SLR aero stem. But I’ve got a sore back and want a more comfortable position.
Can I flip this stem?
Only difference I notice is that there isn’t a lip for the cap to sit in flush, does this matter?
If the cap isn’t flush in that position, it means the screw in it doesn’t go as deep into the steerer tube as it’s meant to be — right?
Does it still screw together in a stable way or do you need a longer screw?

Yes. As long as the boly is long enough to preload the headset bearing, you should be grand.

Also just check the upper of the two stem clamp bolts is below the top of the steerer post. Sometimes these are offset so pays to check when you flip a stem.

I used to ride a giant contact slr stem as well. Almost certain I had that one flipped up as well. If I recall, I had a spacer up top and put a generic cap to finish, no problems.
