This is right at the edge of where the tube is connected to the valve stem, and I'm worried it'll cause a punch flat if I continue inflating it. Will it sort itself out if I continue? If not, how do I get it inside the bead of the tire without damage?

U should put some air in it first just enough to get it round.
I always start seating the bead at the valve stem precisely so this doesn’t happen. Finish 180 of that. Also check your tube is the right size
Are u trying to finish at the valve
Loosen the nut around the valve stem and let the tube push deeper into the tire. Once you’ve fully inflated the tire, you can retighten that nut.
Is the tube too big for the tyre?
I generally put the valve side in first and work the tire around
Always start mounting the tire at the valve and finish opposite the valve. Put a bit of air in the tube to keep it in place and avoid pinching it.
Could be friction, a little bit of soapy water on the tube can help things slide into place more easily
