I think what you are hearing is the short radius of using the smallest cog. On one of my bikes the drivetrain feels slightly more lumpy, and less smooth when in the smallest cog, and I believe it is because I am asking the chain to make a tight radius turn under tension.
Happy to be corrected though.
Note: the chain also makes tight radius turns at the jockey wheels, but it is not under any tension at that point in the cycle.

Gonna try and read the tea leaves here, but are you shifting under high load? If so, yeah you’ll get a jolt. Also, are you cross chaining? My guess is your lower limit is just off a bit. Head over to Shimano’s tech docs and double check your shit.
