Those are pressed on the cone and can become loose as you see now.
Take some diagonal cutters and gently tweak the inner diameter and press the cover back on.
I have recently serviced wh-r550s and the cone did look different. It is a different wheelset, but i am pretty sure the cone part is the same as also my older Ultegra hubs have the same cones.
All original Shimano cones have only two flat sides for one position for a 15mm wrench, not four sides for two positions like the one in your pic. So this is not an original cone and it is probably missing the grove for the dustcap or evenslightly smaller in Diameter than the originl. The original cone has a pronounced notch for the dustcap.
The dustcap is thus permanently fixed to the cone. If you changed the dustcap from one cone to another, it is very likely that the dustcap got damaged (inside diameter enlargened / edge bent). You can try dishing the bent part back, so that the inner diameter gets narrower again, but it is questionable if that lasts once you press the dustcap back on. Also first make sure your cones actually have that grove and it is in the right position.
When i bought a new axle and cones to convert my wh-r550s from 130 to 135mm, the included cones were not compatible and i had to use the original ones which luckily were in good shape and ride well with the new balls now. Just needed some spacers before the locknut to get it to 135mm.
