The bike is a Kona Unit 2013: it's the one with the "raw" finish, which means the tubes are clear coated and not painted. I would have thought it would hold up like any other steel frame, but those rust spots have been developing lately.
Is there a way to prevent that? Is it gonna a be a concern later on? Should I be worried about my other steel bikes (painted)?

No. Surface rust isn’t a problem. You could use a rust converter, then apply clear nail polish or clearcoat.
