Yes, it matters. A bolt goes through the hole to hold the pad in place and there is no wiggle room.

Is how they are fixed together. Should not matter the shape or orientation of them.

My guess, which could be completely wrong, would be a couple of things. On the other side, those two holes are tabs for the pad material to affix to. Could also serve as an indicator that it’s time to change the pads out. Once the pads wear through, maybe the tabs make contact with the rotor, creating a squeal.
