Trek Checkpoint with electronic shifting so I’m assuming this black rubber port is for mechanical shifting and cables for front derailleur. This piece is not sealed and water could easily make its way in. I have submerged my bike above this point, so I’m wondering if there should be a part that completely seals this off? Or is there a weep hole somewhere lower on the frame that allows water to drain?

Nope. Bikes have loads of ingress points so they have drain hole under the bb.
You shouldn’t regularly submerge your bottom bracket without extra maintenance. If you plan on doing so I’d pull your bearing seals and clean then pack em with grease. Standard bearing grease procedure is like a 25% fill with a very lightweight grease which is great for drag but not for water.
You can if you want , but it’s not going to do much considering that the BB is designed both to take in and drain water
you can buy the generic bike frame rubber plugs on aliexpress if you want; peel that one off slowly, put the ones with no slit/opening at all
