I feel guilty I forgot to service my pump, the glossy anodized shaft is completely matte under that bad scuff. Is this something that can ruin the pump?

100% ruined. Donate it to goodwill and buy a new one
The effective part of the pump is the seal at the other end of the pump shaft. It creates a seal with the barrel of the pump.
