Fork has 3 eyelits but the threading on one doesn’t lineup with the other and thus I can’t run all 3 unfortunately. Is 2 still ok?

According to Ortlieb, yes. I sent them a support inquiry a few years ago.
I would not recommend it for Carbon forks as I had to get my fork replaced because of it.
