New to gravel riding, coming from MTB and it’s been a while since I used SPD shoes. My new Fiveten Kestrel BOA shoes came with these metal plates (see image 2) that obviously line up with the spd cleat mounting screws. Should I be using these? Or are they only for specific applications?

Those are spacers for the cleat to give more clearance from the sole of the shoe. Personal preference as to whether you use them or not.
Crank Bros sole protectors.
As others have said, they’re literally just shims. Depending on the pedal you’re using sometimes different shoes will squeak or not float properly because of the depth of the tread on the shoes
