Please see attached photos. The bolts will not fitinto the holes for me to attach the bike rack (picture 1). But, the bolts will attach into the spot shown in picture two. Is it common for these to be different sizes?

No, it’s not common for those to be different sizes. They’re usually all M5 x 0.8. Does that bolt not fit into any of those holes near the rear axle?
You might need to run a tap through the holes if they’re maybe a bit paint-y.
