This is the current state of my shift cable. The chain is not on yet, so the rear derailleur is folded up. Should I in general buy a shift cable end cap with a notch so the cable will be held securely in place in the notch on the chainstay?

Yes. The housing needs some sort of lateral support that so it doesn’t do what it’s doing in your pic.
I can’t tell for sure, but seems you’re using a brake cable housing, but I can be wrong, I use this kind end cap (that showed in photo ) on the brake housing since they’re too big and don’t fit on the shifter cable ones, which are smaller. Btw obv you absolutely need to buy the linked end cap !!
You need to use the right housing. And that type of cable stop is usually designed for use without a ferrule
