This is my sister’s Giant Toughroad GX, probably 2018 or 2019 model. She wants to add a rear rack for panniers and I’m wondering if that is what the bolt holes on the lower stay are for.
Those bolt holes are for a kickstand – either 18mm or 40mm bolt spacing are the two common sizes.
Regarding a rack there rack options it looks like the ‘Giant’ plastic cap might be covering some other eyelets. See if that pops off and there is one on the other side. I’m not familiar with Giant’s systems but some brands had custom rack options for integration – otherwise you should be able to mount plenty of ‘normal’ racks to this if there are eyelets. If not then there are quick release mounted racks as a last resort.

that small black piece where it says “Giant” that’s diagonal above the axle…
There should be two screws behind screwing into it. You remove those screws/that piece and those corresponding holes are what you mount the rack too.
I’ve got a giant gravel bike (I think it’s a toughroad too actually) and that’s how I was told by the local shop to do mine.

Iirc those Giant logas are just plates that can be removed to reveal rack/fender mounts.

As others have said the threaded holes on the chainstay are for a kickstand.
For rack and fender mounts, see if the rubber plug above the dropout labeled “GIANT” has mounting holes underneath. That’s where Giant shows [other Toughroad models](https://www.giant-bicycles.com/us/toughroad-slr-gx-1-2020) mounting a rack
