I built a bike last year. It’s a State bicycle Co. 4130 all road frame and fork. Over the summer I had to store it outdoors under a tarp, but it still got some moisture on it. I had to disassemble the front rotor and clean the rust with vinegar, aluminum foil, and brake cleaner.
There are these threaded holes on each side of the axle hole. I think they’re for fenders, not totally sure. I took some chain lube on a paper towel and did my best to floss out the holes, but it was difficult to clean and I am worried rust will continue unless I can keep them protected. What should I do here? Are there little plugs I could put in? Or maybe put some bolts in to fill the void?

There exist plastic plugs, but IMO a bolt with some copper anti-seize would be the best option.
They are fender or rack mounts.
probably an M5 thread.
If you are concerned, put some short button-head hex-socket bolts in there (socket head are stronger, but protrude more, you don’t need much strength if you are just trying to protect the threads). And, using some grease or anti-seize wouldn’t hurt.
I’ve personally used those for both fenders and front racks, and there are probably other uses that aren’t coming to mind (some people mount lights low)
