I recently changed worn off cassete and chain. I also hot waxed the chain for easier maintenance. Both derailers are well aligned and there is no problem with shifting

Check how your chain is routed through your derailleur. People run them on the wrong side of the little tab between the pulleys all the time.
Re-check the chain path.
Just below the upper jockey wheel there is a little guide that is very easy to miss, and if you run the chain on the wrong side it will make a very similar noise.
(I am not an expert, but I had a very similar noise driving me nuts recently and this was the culprit)
Which noise are you asking about? The knocka-knocka noise? The chain noise? The initial clunk?
