Cables are Shimano OT-SP41, and my brifters are 8 speed Shimano 6400 tricolor.

The 6 pieces on the left are what came with the Shimano cables. It's 1 sealed end cap, 3 unsealed, and 2 short tongue.

Complicating things are the Jagwire inline adjusters on the right (using these as my frame is old and doesn't have bosses for downtube barrel adjusters). I have no idea what those long double-ended pieces are or where they're supposed to go.

What gets used where? I assume I need caps where cables come out of the brifters, then where they go into (or maybe out of?) the adjusters, then caps where RD cable goes in/out of the guide on the chainstay, and one going into the RD?

Use the shorty double-end piece between the cable exit on your shifter and the inline barrel adjuster. Use one of the unsealed caps where the shift housing hits the cable stop on your down tube. Use one of the unsealed caps where the housing sits into the cable stop on your driveside chainstay, and the sealed cap where it goes into the derailleur.
