What do you have now? 29″ wheels use 700C rims, just the tires are so much thicker they end up being 29″. So there are no 29″ rims really.

If the axle width is the same, and those are 700c wheels you have, yes 29r rims will work
And you can run 29r or 700c tires depending on tire clearance.

You can measure tire clearance with a hex key. Looks like you ride this bike off-road. So you want to end up with about 6 mm of clearance all around your tire. See how big a hex key you can fit between the tire and the frame. The area around the bottom bracket and chain stays tends to be the worst.
If you have 700×40’s in there now and you can fit a 10 mm hex key, you can probably fit a 48 mm tire. (4 mm of extra clearance, but it applies to both sides.)
The actual inflated size of a tire can do some weird, non-linear things and the fattest part moves away from the bead seat as you go bigger, so proceed with caution. Bicycle tires are also kind of notorious for mis-reported sizing. So if you can borrow a set of tires or even the whole wheel to do a fit check for any really big changes, that would be cool.
