You will be mainly going flat except for your one split through Hakone which is a significant climb. You are likely more of an athlete than I am, but going through Hakone on a fully loaded bike in bad weather took me the whole day. Hakone is also a great place to stop, so I would consider doing that to kill two birds with one stone.
