I have deflated inner tire completely, tried squeezing outer tire towards the centre and pushing it in but it just wont seat the way the rest of the tire does

Push the valve stem out and into the tire. You will then be able to seat the bead properly (the bead is currently being blocked by the thick part of the tube where it meets the valve stem).
