When folded, my 12 speed C line has a very large gap between the hook and the chainstay. The hook should be contributing to keeping it nice and folded, but allows it to open a bit too easily. It looks like it should probably be a solid inch lower, at least, but I can’t really see how you’d adjust the hook as it doesn’t have multiple screw holes and has a stay connecting to the front fender.
I’ve already adjusted the rear stop block as far as I can without messing with the seatpost’s ability to drop to the bottom. I am folding it in the correct order. How can I get this aligned? Is it something elsewhere in the frame that’s a bit off, making it more of a warranty issue?

IIRC you kinda lift the saddle a touch when clipping in, so when you set it down it completely, it’s snug.
Front hook
From your description, it seems possible the front hook position has changed a small amount, due to the front fender’s stainless steel wire stay becoming bent, which has caused the hook to catch against the frame tube side.
See if the front fender stays need to be bent back into their position, a bit of trial and error.
Then it is recommended to apply a rubber bumper shown in the Reddit below. The rubber bumper will help keep the front hook in proper position by preventing bending distortion of the fender stay.
