What do you mean, „too many“? Do you also complain about having too many bikes? Have you ever seen a tree with too many leaves? Would you complain about having too many socks?
Use those that you wanna use, ignore the rest until you need them. You can never have too many, only too few.

there are a lot of different styles of frame mount bags out there. a pouch for the top should be nice for phone, keys, etc. I’d probably put a small dry bag on that bottom mount and keep a basic repair kit in there. keeps it out of the way for the 99% of the time (hopefully) that you don’t need it. those are the basics for permanent storage imo.
then, two water bottle mounts, downtube and seat tube. leave the upper downtube mount open until you have an idea of what else you actually want to carry on the frame. in the meantime you’ll have panniers
