The only way I could center this rack on my Giant Escape 3 was to slightly bend the lower arms outward to reach the outer screw holes, as pictured. Will this cause any problems for either the bike or the rack?

Should be fine. I’ve done worse to racks over the years to clear brake calipers.
Yes
You can’t work on bike racks without bending, twisting or fabricating. Have at it.
I did. I have also abused mine in horrible ways. It shows no signs of giving up.
