Just picked up my first full suspension Bike, a 2017 stumpjumper FSR comp.
The previous owner upgraded the brakes with some Magura four piston? brakes.
He left a couple loops of extra hose around the head tube which I want to remove and while I’m doing that I would like to also like to run the rear brake hose through the frame. Can anybody think of a reason why I shouldn’t do this?

Yes.
It might lead to more noise from rattling inside the frame maybe but that’s it. Now is the perfect time to run the line through the frame if you’re going to shorten it anyway.
Previous owner was lazy and either didn’t know how to cut the lines and bleed or didn’t want to deal with it. You will have to split the system, run through frame. Assemble and then bleed. Possibly shorten the lines to your desired length. Make sure you have all the tools on hand, just takes a bit of time.
No sense in having the brake hose exposed below the BB like that, waiting to get snagged or smashed…
Run it through the frame, period.
