New to cycling and clipless pedal system. Everything is brand new. Why is the pedal digging into the sole of the shoe? It's already worn down the plastic, and I've only used it indoors for around 4hrs. I'm guessing my cleat position is wrong, even though it feels comfortable. But I'm really not sure. Circled the part of the pedal which touches the sole of the shoe when clipping in or out.

I doubt that’s due to your cleat position being wrong. The position has adjustability for a reason.
Honestly, I wouldn’t worry about it. Just wait till you walk around on pebbles a bunch of times, while getting a coffee mid-ride. You won’t even see that spot anymore 🙂
The wear on the pedal is from the ground, there is more on the left side. So, not exactly brand new. The wear on the shoe is right next to the cleat and that is to be expected. When two surfaces are in contact they wear on each other
Don’t worry about that. Looks like normal wear and tear. You’re using your bike/gear and that’s what matters. They aren’t show pieces for a museum.
it’s not gonna eat through your carbon plate so just relax and keep riding.
I know they’re not a-works shoes, but they’re still not inexpensive. OP, I’d care too. That said, unless it’s making noise, I’d not worry about it. But still, I don’t like it.
Looks normal to me. Send it.
