I want to get a customized framebag. My top tube bag is screwed into my bike. How would you place the straps of the framebag? Do you think they can go under the top tube bag?

Definitely possible. I got a screw in Bontrager Top Tube Bag and have my Ortlieb Framebag mouted with velco straps underneath.
Depending on where you get the custom bag made, you could just send them those photos along. They can probably say what works best.
Have them sew a molle strap all the way around the bag so YOU can decide where you strap it to your bike. Mostly to avoid things on the outside of the triangle like your issue.
