Bought a set of second hand HED Ardenes wheels. In good condition mostly but the freehub splines have some pretty seriously gouges in them. Shall I just tighten it back to 40nm and ride the thing, or replace the freehub body? Will the change in cog alignment for those three gears affect shifting?

This is pretty normal for several generations of FH bodies and probably why Shimano redesigned it.
First, I rode them like this all the time, never noticed a difference.
There used to be some little steel clips you could get to slide into the splines, those helped a bit.
If you replace it, it is likely the new one will be notched up in a few months, so it’s kind of pointless IMO.
