I have got an 8 speed marlin 6 that the derailleur has recently Brocken. I have come to a conclusion that a 9 speed Shimano cues mech is the best option for an upgrade, but there is two versions and no clue which one I should get/ what the difference is other than visual.

My derailleur went Brocken on me once. It returned but the relationship was never the same after.
The long cage is the better one for a marlin. However keep in mind that although it is a 9 speed derailleur, the Cues systems all operate with an 11 speed chain and you will likely need a new cassette to pair with the new derailleur.
