I tried unscrewing these two bolts to grease them, but after coming off the thread I still couldn’t pull them out. I decided to just grease the part of the threads I could see and screw the bolts back in, but they won’t catch on the thread anymore. I’ve tried pushing the frame into different positions, tried just pushing really hard while screwing, made sure the threads were completely clear, but it still won’t go back in. The bolt seems to be perfectly aligned with where it’s supposed to screw into, so I just can’t figure it out. Any help is appreciated

What is the name of the frame maker and bike maker?
I ask because and inquiry directed at them may provide some insights. Can you get the nut free to see if the nut and bolt mate on their own? Looking at the back of the other side it looks like that nut is, in fact captive with a tack weld. If the tack is on one side, the nut-tack weld may have bent out of alignment = prevents correct thread in?
Is it left handed threaded on that side? If it’s a thread problem do you have a tap to chase the threads?
Is there a nut on the other side that you should be holding tight?
Is everything lined up correctly? Can you look through the screw hole completely with nothing obstructing? Would the rear shock need to be disengaged when removing and replacing those bolts?
I faced the exact same problem on my strive a week ago, at the exact same spot. The screws are OK but the seat stay / chain stay are misaligned at the spot (doesn’t take much tension in the frame for the stays to lose alignment by a fraction of a mm and then the screw won’t go into the thread). I solved the problem by loosening all frame screws at the other ends of the stays (where the stays meet the main body), then the screws shown in the video fall easier into their threads. I then tightened the screws in the video, after which I tightened the other screws that were loosened to accommodate this.
What worked on mine was holding down the bolt on the other side and then tightening
