So the front hub went in straight swap, however the rear hub after installing casette the chain line is now wrong and the brake disc usrubbing even after setting everything up…could it be the spacing is off and i need to use one of these?

This are endcaps, and your definitely need to use them. Which ones you use depends on the hub spacing of your frame.
could very well be, those are endcaps, mend to adopt your hub to the different frame wheel dropout thingy “standards”.
