I just changed the bottom bracket and it doesn't look right when I'm putting it back together. I forgot to look at exactly how this looked when I took it apart, but I assume that the crank arm should be flush with the shaft. If so, do I just need to remove one or two of the BB washers? The old BB had pretty much the same washers, so I don't know why it would fit different..

No, it doesn’t need to be flush. You should have a preload cap on top of all that anyway. As long a the little spacer that goes between the punch bolts fits in okay (and the preload cap is torqued), you’re fine.
You could probably remove 2 spacers and use only 1 on the drive-side.
