Recently bought a Specialized Roll 3.0 and I was having trouble getting the rear wheel to seat into the fork on one side. I just realized this nut may be interfering and was wondering if there was a way to adjust it or if there’s something else I’m missing here (this is my first bike in years).

what exactly do you mean? which nut? while putting the wheel in, are you making sure the brake rotor goes into the caliper without catching on the brake pads?
It’s easy to measure the space between the rear dropouts. It should be 135 if i remember correctly. If its much less than that the rear wheel will be difficult to insert and i would contact the dealer
By fork you mean the rear dropout?those nubs should nestle right into the dropouts without resistance.
Sometimes the chain under tension can make this awkward and cockeyed, try having a second person relieve tension of the derailleur while installing.
