Can someone explain why my free hub comes out as shown? It doesn’t come complety off and is fine on the bike with the thru axle but can be a pain to get the rear wheel on the bike

Just the way some freehubs are.
What does your end cap look like?
Does it have an O-ring on the ID?
The end cap typically has an o ring or some kind of dust seal that helps retain the freehub when it’s not clamped up with the frame/axle, but the design varies by hub
Totally normal. A lot of ratched hubs are this way. Easy maintenance and it is secured in the dropouts.
