Just installed a 28 mm rear tire but I’m worried it might rub against the frame (specifically that center bit where the brakes are mounted). The front wheel should have enough clearance so I could swap the tires but then I’d be running a 28 in the front and a 25 in the back.

No problem having those two sizes on the bike. I’ve noticed that mountain bikers often do that (wider tire in front) and so have I.
Put the wide one in the back for speed or in the front for better steering clearance should be fine 28 is max size
