Is it holding air? If the answer is yes, then you are GTG.

You indicate something is stuck or halfway. Is it in comparison to the other valve?
No cap? just fine.
Are you talking about the top nut being in the locked position? That gets loosened to allow inflating.
Did the valve stem slip further into the rim? Can you tighten the lock nut? (that’s what’s touching the rim. By tightening it pulls up on the valve stem till the valve foot presses against the rim to keep it tightly in place. Using tools can rip the valve foot off which is why they should always be hand tightened. Problem solvers p-nuts give a little more grip to make it easier.
Valve stem looks a little short but should work. May have to hold the pump end to keep it on if it’s barely engaging when filling with air but should work with most pumps.
Please clearly indicate the issue. Hopefully this image helps you use your words.
What’s the problem? You don’t need any cap on top if that’s what you’re asking. The brass nut is a built in cap, that’s the main reason why I prefer presta valves. The other kind can get mud inside but with these it’s impossible

If it used to poke out more and no longer does it will never seal and the tire will leak as the part inside the rim isn’t properly against the rim. But If the valve stem is snugly against the rim on the inside when it is like that it is fine, just a little shorter than usually, which is normal as they come in many different lenghts, just maybe not optimal. but it will work.
Edit. Saw your comment about air pressure being good, there was nothing that needed fixing, now you just need to reseat the tire and make sure there is enough sealant.

It was fine but I fucked it up now I cannot get the tire to sit and inflate it’s really frustrating

You mean without the plastic valve cap? For sure…I never use those.
The valve is stuck half way inside the tire and the air pressure is good
Your valve core sits exactly like its supposed to. Nothing wrong here, go ride your bike.
It’s fine as long as you can pump up your tire and nothings is bent. Your setup looks ok.
