I recently bought a Cannondale SuperSix Evo and everything has been great. One gripe though is that it came with a huge stack of spacers under the stem. The issue is that it seems that I can’t just move the spacer above the stem due to Cannondale has it set up. Am I right about this and cutting the steerer tube is the only way to lower it? I’ve added some pictures.

Sure seems like it. If you remove the top cover and it appears you could use a regular round spacer with a regular round top cap to create the compression of the header then you could go this route. I was able to do this with my Enve Melee to try out the lower position before cutting. It will look hookie but it works.
Yup. I can’t think of any fully internal stems that aren’t designed like that.
Why don’t you want to cut the steerer?

You could get a bike fit to help get an accurate handlebar height. Or, is it possible to put a regular stem attached directly to the steer tube to test out different heights?
If you don’t care what it looks like, you could swap in a negative rise stem with standard round spacers on top. There’s nothing special about the steerer tube on the fork.
