Right now I’m just taping the junction box to the stem but it’s ugly. I’ve seen the bar end ones, but are there any other options for mounting?

Under your stem. Shimano sells a little rubber grommets thing but just go to a bike shop and see if they have any random rubber shims or something

The original Junction A was designed to be mounted underneath the stem.

Heavy-duty velcro stick on the place of interest on the frame and the junction box, then you can easily stick it on or remove it for service.
