recently repacked my freewheel bearings, when reinstalling the back wheel, I notice the axil (spindle?) only goes so far through the width of the frame/drop outs.
is this normal/dangerous/totally find?

Yeah should be fine, they are not meant to hold the full weight it’s more so the clamping force of the clamp
You don’t want it sticking out past the dropout (at least not more than a mm or two). The QR has to be able to clamp securely to the dropout and the axle can interfere with that if it sticks out. I’d say it’s fine, but I’d check the other side first and make sure it’s also either flush or slightly recessed like this one is.
This looks absolutely perfect, It really only needs to stick out far enough to make locating the wheel correctly easy. If it came all the way trough it would be a problem in some applications.
