Shimano for example has little shims that you use when using the +20 adaptor instead of mounting the caliper directly, could ask your LBS for 2 of those. Otherwise I wouldnt see this as a technical issue, maybe aesthetics wise 🙂

As long as its not interfering with any moving parts its absolutely fine tech wise. If looks bother you though, replacing to shorter ones or cutting the existing ones is the answer

I had a similar situation and the bolts were sticking out so close to the rotor that I decided to just buy shorter ones. Not taking any chances there, even though in principle there should be no problem.

It looks functionally fine. Aesthetically, not great. Fix it, but not high priority.

Screws for mounting flat mount rear brakes are frame specific. So to ease your mind, get shorter ones. For instance sram sells them in different lengths. Imho Surly should put some generic screws with the frame, but they don’t.
For my sram setup I just ordered the right length
